If you are going to go the epoxy route, definitely seal it completely. Once it is sealed you create a closed environment withing the encapsulated wood, with a stabilized very low (low enough that you won't have to worry about rot) moisture content. if you completely seal the plywood with epoxy you won't have any problems with condensation. If water can never get in the wood in the first place rot won't be an issue. Just make sure to seal the underside and edges before you place the deck, then glass the topside and you'll be set.

1969 Trojan rebuild pics/progress

You may remember that I am rebuilding a 1969 25' hardtop. Well, we have made some progress, tore her down to the hull, leaving the cabin insides pretty much intact. So far have rebuilt the main cabin bulkhead, gunwales, foredeck, and today the windshield went on. We're trying to keep the lines close...

could be a 25, did you get that 2.3 meters at the stern of the boat? That could be the problem. if it is a 25 it should be about 2.8 meters at the widest point.

I think the obvious answer is sleep which ever way makes her happy...A happy wife makes for more boat time...for me the logical answer would be feet towards the bow, allowing for less head banging and more arm/body room.
