I should note many times on Trojan boat wiring black can be positive. I just reread your post you don't have a diagram. Every trojan is unique. But you can get one for your boat from Beacon Marine. Is battery voltage ok on both batteries? Check the breaker connections and the breaker itself and grounds. Do you have the wiring diagram?

Plenty of dealers/shops around here that will work on gas. But they shy away from older boats/engines or brands they don't sell. Hard to find a Crysler dealer

Make sure the tracks and drain holes are clean, so water can drain out.

As a rule the exhaust should get lower as it gets to the stern assuming you have stern exhaust. You did not say what Trojan you had some had stern some had underwater and some side exhaust. Due to the boats construction sometimes turns were used.

That is a good question. A lot of the cleaners for mold/mildew have a lot of fumes. Not something I would want to use in that area.

Polyester should be fine. Here is a link to G10 They have different types. Wood is also fine.

Plywood was used I believe. Todays plywood is not like it used to be I used Oak on mine ( F36). Others have used marine plywood, marine plywood with epoxy, plastic boards and G10 fiberglass I would never use treaded plywood, it has too many voids. If I was to replace my Oak I would go with G10. Assuming nothing was changed it sounds like a ground issue. But it is odd it's the upper and lower. If it was only one engine I would think about a sender issue. Still posable, any work done over the winter?
