The design of the boat is that the bow is down at rest, so if blocked level the low point is the bow. Rain can get in side vents or aft deck and then into the bilge and then it heads for the bow.
Is the rot on the stringers the ones going bow to stern or the cross braces?

I would put it on the center line of the boat even weight distribution.... there is a genny in my boat at aft wall of engine room. What's wrong with under the V berth... there should be a floor already there to take it...

Those are Perko latches, do an Internet search I've seen them for $47. Those are not original my original had a chrome U section not plastic....... was not able to find them so replace one with the Perko. Is the main problem with rusting on those tanks not from water/damp on the outside? Like under straps, where tank rests in blocks etc: Condensation on the inner walls of the tanks is a rare if not a non issue in everything I have researched. No saddle tanks but would not expect that to make the hull that much lower uderway to make the midship pump effective. Of course three is not worse than two but may not really add anything.

Did you do it from the bottom end or top end? Also, did you have a similar experience with yours? From the top... bridge to lower station. Then lower station to transmission.
