Looks like you have a lot of work to do.... if it were me I would focus on the work and not the launch... I would tend to suspect a grounding problem on the boat itself rather than the marina. But if there is a marina problem it should be detectable. Possibly EMI noise getting introduced on the sending wire from the coil. Also possibly a bad connection. Was it jumping to higher RPM or lower RPM? Agreed. All of the setups I have seen do not have the charger connected to the generator battery. Something else to consider is that some (most?) battery chargers have a protection mechanism that shuts itself down when it detects something else charging the battery - i.e. the engine alternator.
