Don't give up on the staple holes, you can fix then and on one will ever know they are there. Find a paint store that carters to commercial painters. take a piece of wood that is stained the color you want. Be sure to put a good coat of wax on after the spots are gone or you will set up the condition for more to "grow". Glad you got the fix.

First - The black spots are mold and unless you are going to paint the boat I would not try to hard to get rid of them. Just give it a good wax job and keep your eyes on the water ahead.
