I had similar symptoms and traced it to a faulty engine synchronizer. Pulled it out of the system and haven't had a problem since. It was the old strobe light style.

Oh yeah.....the synchronizer worked before I removed it.
It was the hooded strobe light type.
Both engines are completely independent now as well.

Remove the synchronizer! It may not be the issue, but it can contribute. I chased a stalling engine for four long years. If it wasn't one it was the other. Sometimes both. Sometimes no issues. Have you rewired anything on your engine lately? Or Did this just start happening?
If you rewired, check your work.
If it just started happening, than either the solenoide is shot and stuck open. Or your hot wire from the start switch is staying activated. Probably at your switch.

That gray box should house a solenoid that triggers the battery linking. Either by pushing the emergency start switch at the helm (red), along with the normal start switch. I do the same thing as Prowlersfish. One stays at the dock and a spare for overnights.

Exactly my reasons for questioning. I just wish the cord/hose weren't at the entry points.
